A Random Growth Model with any Real or Theoretical Degree Distribution

    Get PDF
The degree distributions of complex networks are usually considered to be power law. However, it is not the case for a large number of them. We thus propose a new model able to build random growing networks with (almost) any wanted degree distribution. The degree distribution can either be theoretical or extracted from a real-world network. The main idea is to invert the recurrence equation commonly used to compute the degree distribution in order to find a convenient attachment function for node connections - commonly chosen as linear. We compute this attachment function for some classical distributions, as the power-law, broken power-law, geometric and Poisson distributions. We also use the model on an undirected version of the Twitter network, for which the degree distribution has an unusual shape. We finally show that the divergence of chosen attachment functions is heavily links to the heavy-tailed property of the obtained degree distributions.Comment: 23 pages, 3 figure

Banda Ace

    General Scalar Fields as Quintessence

    Get PDF
We study the cosmological evolution of scalar fields with arbitrary potentials in the presence of a barotropic fluid (matter or radiation) without making any assumption on which term dominates. We determine what kind of potentials V(phi) permits a quintessence interpretation of the scalar field phi and to obtain interesting cosmological results. We show that all model dependence is given in terms of lambda= - V'/V only and we study all possible asymptotic limits: lambda approaching zero, a finite constant or infinity. We determine the equation of state dynamically for each case. For the first class of potentials, the scalar field quickly dominates the universe behaviour, with an inflationary equation of state allowing for a quintessence interpretation. The second case gives the extensively studied exponential potential. While in the last case, when lambda approaches infinity, if it does not oscillate then the energy density redshifts faster than the barotropic fluid but if lambda oscillates then the energy density redshift depends on the specific potential.Comment: 14 pages, LaTeX, 4 postscript figure

Mycorrhizal association in wheat genotypes submitted to variable irrigation in the Brazilian Cerrado.

Mycorrhizal association contributes to plant growth, influencing tolerance to abiotic stresses such as water deficit. There is considerable variation in infection by arbuscular mycorrhizal fungi (AMF) in cultivars of the same crop, but there is little information regarding these differences in wheat. The objective of this work was to evaluate the influence of water deficit on the arbuscular mycorrhizal association in wheat genotypes in the Cerrado region and the association between soil attributes and mycorrhizal colonization. The experiment was conducted in a no-till system, using different water regimes. The experimental design was a randomized block with subdivided plots scheme, with 12 treatments and 3 repetitions. The plots consisted of 4 wheat genotypes and the subplots included 3 water regimes. Mycorrhizal colonization, soil microbial biomass carbon, total soil organic carbon, easily extractable glomalin-related soil protein, spore number and AMF species diversity were evaluated. Mycorrhizal colonization was not influenced by wheat genotypes, but it was favored by the higher water regime, being 44.8% higher when compared to the lower water regime. The soil moisture was positively correlated with the soil attributes with the exception of the number of AMF spores. The community of AMF associated with wheat genotypes was similar, comprising of 12 species, predominantly Claroideoglomus etunicatum and Glomus macrocarpum. The low variation among wheat genotypes for AMF diversity suggests no selective influence of the plants on the AMF community in the area of the study. Water regime was shown to be a dominant factor in mycorrhizal association

Phamerator: a bioinformatic tool for comparative bacteriophage genomics

    Get PDF
Background: Bacteriophage genomes have mosaic architectures and are replete with small open reading frames of unknown function, presenting challenges in their annotation, comparative analysis, and representation. Results: We describe here a bioinformatic tool, Phamerator, that assorts protein-coding genes into phamilies of related sequences using pairwise comparisons to generate a database of gene relationships. This database is used to generate genome maps of multiple phages that incorporate nucleotide and amino acid sequence relationships, as well as genes containing conserved domains. Phamerator also generates phamily circle representations of gene phamilies, facilitating analysis of the different evolutionary histories of individual genes that migrate through phage populations by horizontal genetic exchange. Conclusions: Phamerator represents a useful tool for comparative genomic analysis and comparative representations of bacteriophage genomes. The network analysis tools (NeAT) (http://rsat.ulb.ac.be/neat/) provide a user-friendly web access to a collection of modular tools for the analysis of networks (graphs) and clusters (e.g. microarray clusters, functional classes, etc.). A first set of tools supports basic operations on graphs (comparison between two graphs, neighborhood of a set of input nodes, path finding and graph randomization). Another set of programs makes the connection between networks and clusters (graph-based clustering, cliques discovery and mapping of clusters onto a network). The toolbox also includes programs for detecting significant intersections between clusters/classes (e.g. clusters of co-expression versus functional classes of genes). NeAT are designed to cope with large datasets and provide a flexible toolbox for analyzing biological networks stored in various databases (protein interactions, regulation and metabolism) or obtained from high-throughput experiments (two-hybrid, mass-spectrometry and microarrays). The web interface interconnects the programs in predefined analysis flows, enabling to address a series of questions about networks of interest. Each tool can also be used separately by entering custom data for a specific analysis. NeAT can also be used as web services (SOAP/WSDL interface), in order to design programmatic workflows and integrate them with other available resources

Mainstreams of Horizontal Gene Exchange in Enterobacteria: Consideration of the Outbreak of Enterohemorrhagic E. coli O104:H4 in Germany in 2011

    Get PDF
Escherichia coli O104:H4 caused a severe outbreak in Europe in 2011. The strain TY-2482 sequenced from this outbreak allowed the discovery of its closest relatives but failed to resolve ways in which it originated and evolved. On account of the previous statement, may we expect similar upcoming outbreaks to occur recurrently or spontaneously in the future? The inability to answer these questions shows limitations of the current comparative and evolutionary genomics methods.status: publishe

A global ocean atlas of eukaryotic genes

    Get PDF
While our knowledge about the roles of microbes and viruses in the ocean has increased tremendously due to recent advances in genomics and metagenomics, research on marine microbial eukaryotes and zooplankton has benefited much less from these new technologies because of their larger genomes, their enormous diversity, and largely unexplored physiologies. Here, we use a metatranscriptomics approach to capture expressed genes in open ocean Tara Oceans stations across four organismal size fractions. The individual sequence reads cluster into 116 million unigenes representing the largest reference collection of eukaryotic transcripts from any single biome. The catalog is used to unveil functions expressed by eukaryotic marine plankton, and to assess their functional biogeography. Almost half of the sequences have no similarity with known proteins, and a great number belong to new gene families with a restricted distribution in the ocean. Overall, the resource provides the foundations for exploring the roles of marine eukaryotes in ocean ecology and biogeochemistry

Standalone vertex nding in the ATLAS muon spectrometer

A dedicated reconstruction algorithm to find decay vertices in the ATLAS muon spectrometer is presented. The algorithm searches the region just upstream of or inside the muon spectrometer volume for multi-particle vertices that originate from the decay of particles with long decay paths. The performance of the algorithm is evaluated using both a sample of simulated Higgs boson events, in which the Higgs boson decays to long-lived neutral particles that in turn decay to bbar b final states, and pp collision data at √s = 7 TeV collected with the ATLAS detector at the LHC during 2011
